Do you mean stomach flu or the influenza? Since it isn’t influenza season, I’ll assume you mean stomach flu. In that case, the only thing I can think that it would affect would be the specific gravity of your urine (i.e. how dry or concentrated it is). If you are dehydrated from diarrhea, your urine will be more concentrated. That should be the only effect.

Having the flu won’t affect your urine test. However to have the best possible results, make sure that you are not dehydrated (have kept up your fluids) and if possible do your urine sample first thing in the morning.
